When I end 3Dviewer (after it consumes all my RAM) or any other application in ImageJ I find that the RAM is not "freed up" and thus after using several applications all RAM is consumed.  The only way for me to free the ram is to exit the program and loose what I was working on.

How are you measuring whether RAM is "freed up"? Using Windows Task Manager / OS X Activity Monitor /etc.? Or using ImageJ's built-in "Monitor Memory" command?
