On my El Capitan system, TrakEM2 seems to function normally. I was able to create a new TrakEM2 window using File > New > TrakEM2 (blank) and then import an image via right-click > Import > Image.

Can you please describe in more detail exactly what steps you take, what you expect to happen, and how it differs from what actually happens?

Seemed to have been temporary, after shutting down the computer (and leaving off for some time) it appeared where it should?
