When I use BioFormats to import a CZI file containing  ROIs (1 rectangle & 1 circle, see Screenshot), the y-coordinates of the rectangle seen to be mirrored. The circle looks OK to me.

I attached also the original CZI file, the resulting TIFF after the import and the XML containing the ROIs definition from the ZEN software.

Moving to a ticket on the OME issue tracking system (http://trac.openmicroscopy.org.uk/ome/ticket/11367), as this is not a Fiji problem.
