Hello, 
I tried using trackMate with sucess and I can track the particles within the hyperstack files from bioformats. I can then analyse everything in the channel I tracked my particles (mean intensity for example). 
I there anyway of using the same track in another color or open window to analyse the particles?
I could copy the track overlay but then I can't get any data from it. Is that a limitation or I'm not finding the feature?

Unfortunately right now TrackMate does not do that. I measure features only from the channel it tracked. You have two paths:

- You create your own spot analyzer that targets a specific channel

- As someone told me he did, you can manually edit the xml file to load an image file containing the 2nd channel, then call the action to recompute all features.
