Experienced on Ubuntu 12.04 with some example files sent by somebody else.
The files contained several spaces, sometimes two in a row and end to .TIF.

I am aware that using spaces in filenames is not good practice but there is no reason why it shouldn't work.

Sorry for the incomplete report.  The symptoms are: TrakEM2 opens the images fine and generates mipmaps and all that perfectly.  Only when you save the project and re-open it, it cannot find the images any more and reports missing files.  One can then choose the exact same files with the repair tool and TrakEM2 claims that they have different file-names although the filenames are identical.  Once repaired, it again can work with them as long as the project persists.  After saving and re-opening, the files are again reported as missing.
