Created attachment 115 ZIP File containing the data and a screnshot. LOCI Version: 4.4.9-DEV When I use BioFormats to import a CZI file containing ROIs (1 rectangle & 1 circle, see Screenshot), the y-coordinates of the rectangle seen to be mirrored. The circle looks OK to me. I attached also the original CZI file, the resulting TIFF after the import and the XML containing the ROIs definition from the ZEN software.
